According the core rulebook, players can get action cards that are higher ranked than they are by spending extra advances. Now, with the rules presented in this book, casting spells that are higher rank than you incurs penalty dice and higher risk of miscast.
So how does one explain this AFTER the fact? My players are still rank 1, but the wizard has chosen a couple spells that are higher rank, and spent the advances towards them just like required. But if I decide to use the new rules than I just start hitting him with penalties and miscasts when before that problem wasn't there. He may not have chosen those spells if he'd known.
So right now I won't be using that rules, as it seems unfair. Any other ideas on how to handle these sorts of mid-campaign rules changes?
And why, if the system was balanced before-hand, would they chose to just make it harder, out of the blue, to cast higher rank spells?

Well, either you let him change the spells (you could easily motivate it with his master thinking that he's not "quite ready for that magnitude of power"), or you just don't use that rule. If he tries to take advantage of being able to cast high-rank spells easily, then hit him with misfortune added for circumstancial stuff (the power of yes, but with a twist).
I guess they added that rule since they have added a lot more high-rank spells than what was in the Core rules, and wanted to make the power scale up with higher ranks (something some people have been complaining about missing in the 3e system).

1st: Ask your player what he thinks. Many of my players would be OK with it. Some would throw a hissy-fit. But it's worth asking.
2nd: If it is problematic to adopt the latest rules change, how about a compromise? Allow the spells he's already purchased to continue to function as is. Going forward, any new spells he acquires will follow the new rules.
As for why it was changed, that's a question for FFG. My suspicion is that playtesting will only get you so far - nothing compares to the feedback from thousands of games once released to the public. And as gruntl notes, they may have discovered a power balance issue with the new material.
