I've just read theis article about using 3:16 in the WH40K universe.
They appear to have had great success with only changes in terminology rather rules.
Seems like it might be worth a try

I don't know. Is the 40K system that bad? A lot of people try to use other systems to play a 40K rpg. I'm just not sure why... Not intended as a bash on 3:16 or the article, but I was just wondering.

I dont think the article is a comment on the 40k system. It's just a way to play in that universe with the excellence that is 3:16
I think it's quite a good match, the simplicity of the 3:16 rules set makes for great story telling, and the 40K universe is so ripe and colourful that it seems like a match. To me anyway.

I can't see how it's going to work.
Sure, the combat, power-suited kill-happy machismo, that's fine.
But for the overall game arc, WH40K is about humanity's survival in a savage uncaring universe, preserving the Emperor and "Holy Terra". 3:16 is about uncaring humanity's savage destruction of the universe, and the players' reaction to their part in that. The difference between those two will destroy 3:16's purpose.

I don't know, I think it works on both levels.
Obviously 3:16's one-shot, per-mission game is very 40k---crazy weapons, powerfists, killing tons of stuff, being epic badasses, etc.
But I also think the larger theme fits if you let the timelines run out a bit. After all, what are Chaos Marines but loyal Marines who decided that the Imperium had become too bureaucratic, too decadent, and more importantly had stopped caring for them, had cast them aside and stopped paying proper fealty to their glory and sacrifices? What is the Horus Heresy at its core except Hatred for Home writ by a god like figure at the helm of thousands of super humans devoted to nothing but killing?

I think it could work really well in the setting of the first "horus heresy" book from black library. Space marines reaching out into the cosmos to re-unite the worlds of humanity and cleansing aliens with a lovely bit of cleansing fire.
